DNA computing, i.e., computation utilizing the behavior of DNA molecules, is a new paradigm in computation. We expect that a very large scale massively parallel computer would be required to count chemical reactions as operations. We are able to think about various uses of DNA and one of these is in RAM (Random Access Memory). If a RAM constructed with DNA is available, it can be used for a wide range of computational uses. Consequently, in this paper, we present an efficient method of deriving a RAM utilizing hairpin structure DNA. We call it the “DNA Hairpin-based RAM” (DNA-HRAM). A hairpin is the state of single-strand DNA that has bonded to itself. If one single strand, which is called the “opener”, is mixed into the hairpin solution, it bonds to a segment of the hairpin. As a consequence of that, the hairpin structure breaks. These two forms can be counted in binary form as 1, 0 bits. To derive a multi-bit DNA-HRAM, we must compose the parts of the target sequence. We constructed a 4-bit DNA-HRAM, and could check the normal behavior of 3 bits. We want a 4-bit DNA-HRAM that definitely works, and need to apply it to aqueous computing. The instigator of DNA computing is Adleman. In 1994, he solved an instance of the directed Hamiltonian Path Problem with 7 vertices by utilizing DNA and experimental techniques of molecular biology [1]. This seminal work demonstrated the feasibility of DNA computing. After Adleman, many scientists designed various computation methods and applications utilizing DNA, and molecular memory is one of these. Because biological molecules, such as DNA, are very minute, it is possible to achieve a very large scale memory in limited spaces with them. Memory is grouped into two types, ROM or RAM. If DNA is used as ROM, very large scale storage in a small space may be realized. On the other hand, if it is used as RAM, it can be widely utilized for computation. We focused on the versatility of RAM. There may be many ways of using DNA as RAM. In this paper, we propose a method to achieve RAM utilizing the hairpin structure of DNA, which we have called DNA Hairpin-based RAM (DNA-HRAM), and we discuss the results we obtained in our laboratory experiments.
