The genetic basis underlying heterosis for agronomic traits of rice under cold water irrigated field condition was investigated in the 143 RILs and 286 BC1F1 lines from the cross between a cold-susceptible variety, Milyang23 and a cold-tolerant variety, Stejaree45 using a SSR linkage map. A total of 22 significant QTLs for 10 traits treated cold water irrigated field condition was detected through 138 SSR markers in the backcross populations. Most of the QTLs were detected in only one of the two backcross populations. In 50% of these cases the heterozygotes had higher phenotypic values than their respective homozygotes. Four QTLs were detected with significance in both backcross populations and each pair was mapped to the same chromosomal location, and in each of all cases the phenotype of the heterozygote fell between those of the two homozygotes and in no instances were the heterozygotes found to be superior to both homozygotes. This result suggests that the complementation of dominant (including partial dominant) alleles at different loci in the F1 hybrid might be the major contributor to F1 heterosis. Digenic epistasis was not found.
