N4—methylcytosine (4mC) is one of the most important DNA modifications which playing essential role in regulating cell differentiations and gene expressions. Therefore, it is necessary to understand the arious biological function for the identification of 4mC sites. In this study, we proposed a new computational predictor comprises of an encoding technique and a deep learning model to identify 4mC sites in genomes of Fragaria vesca. The proposed model obtained 1.97%, 0.64%, 2.10%, 0.01%, and 0.87% higher than the state—of—the—art in terms of MCC, ACC, Sn, Sp, and AUC, respectively, on training dataset. Furthermore, it outperformed those four metrics plus AUC on independent dataset as well.
