The northern dragonhead, Dracocephalum ruyschiana L., is a perennial plant distributed from Europe to Mongolia. This study presents the first complete chloroplast genome sequence of D. ruyschiana from Mongolia based on high-throughput sequencing. The chloroplast genome displays a typical quadripartite structure and is 150,896bp long, with a GC content of 37.7%. It consists of a large single-copy region of 82,420bp, a small singlecopy region of 17,730 bp, and two inverted repeat regions of 25,373bp each. The genome encodes 114 unique genes, which include 4 rRNA genes, 30 tRNA genes, and 80 protein-coding genes. A total of 30 simple sequence repeats were identified, primarily located in intergenic spacer regions. A phylogenetic analysis indicated that Dracocephalum species form a monophyletic group, with D. ruyschiana being closely related to D. argunense.
