Genetic diversity of 94 japonica rice was assessed using 81 simple sequence repeat (SSR). All 81 SSR markers generated a total of 351 alleles. The number of alleles ranged from 1 to 16 with a mean of 4.3 alleles per SSR marker. Six of 81 SSR markers showed monomorphic bands in 94 japonica rice. But several SSR markers on chromosomes 4, 9, 10 and 11 produced many alleles within the japonica rice. Japonica rice could be classified into six major groups by the clustering analysis based on 81 SSR markers. A total of 18 SSR markers which are associated significantly with four grain quality traits such as taste value (TV), alkali digestion value (ADV), amylose content (AC) and protein content (PC) were detected: nine for TV on chromosomes 1, 2, 5, 7, 8 and 11, six for AC on chromosomes 1, 2, 6, 7 and 8, eleven for PC on chromosomes 1, 2, 4, 5, 7, 8 and 11 and two for ADV on chromosomes 8 and 11. On chromosome 8 (OSR35), QTLs for four grain quality traits were identified on same locus. Based on the QTLs for TV, useful alleles for TV of Ilpumbyeo were originated from Norin 8 and Norin 6. The crossing parents possessing useful alleles associated with good grain quality could be reutilized as crossing parents to accumulate grain quality genes for improving grain quality of Korean japonica rice cultivars.
