중간엽 줄기 세포가 일상적인 임상 진료에 이용되기에는넘어야 할 장벽들이 아직 많다. 여러 가지 장기 세포로 분화하는 능력의 발견은 향후 장기 이식을 대체할 수 있으리라는장밋빛 미래도 기대하게 하였다. 그러나 투여한 중간엽 줄기세포가 곧바로 상피 세포로 재생될 것이라는 예상과는 달리다소 회의적인 후속 연구들이 발표되면서 현재는 그 기대감이 많이 줄어든 것이 사실이다. 중간엽 줄기 세포의 경우 일반적으로 암 발생의 위험이 적은 것으로 알려져 있지만 장기적인 연구가 더 필요하며, 아직은 증상 완화만이 치료의 큰부분을 차지하는 난치성 폐 질환에서 보조적인 요법으로 고려해 볼 수 있다.
